At first I was unable to duplicate the problem but finally think I've found a way.

May have come up with a different theory than Kirk's. I noticed this border around the new clip when trying to import it into a iMovie DV Widescreen project.Sorry about taking so long to get back to you. I just want to get rid of the border Quicktime Pro is adding. But that program won't allow me to do things like picture-in-picture, or multi-pane effects that I've been able to create with Quicktime Pro. I did use a program called MPEG Slipstream, which created centered 320x240 clips without the border. The issue I am having is this unwanted border that appears. It is less noticable, but still there in a regular DV project. I noticed this border around the new clip when trying to import it into a iMovie DV Widescreen project. I moved the layer value of the rectangle from -1 to 1 to allow each movie clip to be seen, and then used offset values to center each clip.

I created these video clips by opening 320x240 AVI clips created with a digicam, then adding a solid black 640x480 rectangle (a PNG file) to the clips using the Add to selection and scale command.

It is also in the Quicktime window itself, at the outer perimeter. The border appears around the 640x480 area when exported. No, there is NO border in the original clip.
